Couple of Questions

Does anyone know where I can find a list of objects I can transmute in the Horadic Cube?

Also what exactly do the different shrines do (Experience, Skill, Armor, Combat) the health, mana and stamina ones are obvious, but what do the others do?

The only thing i really used my cube for transmuting is to make Full Rejuv pots and transmuting larger gems.

To get a stronger gem than the previous one: Get three gems of the same level, then transmute them to get one gem of the next level.

To make Rejuv Pots: Transmute 3 health and mana potions together.
To make a Full Rejuv Pot: Transmute 3 Rejuv pots to make a full pot, or transmute 3 health and mana pots plus a chipped gem to make a full Rejuv pot.

The Barbarian has a easier time getting free potions because of his find potion skill, you can do a cheap thing by teleporting to ACT I and looting weak monsters for potions to transmute.

Does the cube work on upgrading runes as well... like if I had three of the same type would it upgrade them or is it different to gems?

Actually you can only transmute full rejuvs via 3 small rejuvs + chipped gem now, since you can buy Mana Potions in town.

yes you can transmute runes

You can only transmute runes the same way you transmute gems from el up to thul. After that, the formulas are a little more complicated. If you are on ladder you can make any higher rune with lower runes, but for non-ladder you can only make up to dol I think... whatever comes right before hel. If you need the formulas for making amn and higher, you can look them up by going the the site I listed in my earlier post and clicking on the "horadric cube" link on top of the page when it loads.

Ok, I'm back with what might seem as a noobish question

I have completed Act 5 and want to go to the Cow Level, which can only be accessed on Act 1 at the Rogue Encampment, my question is how do I travel back to Act 1 from Act 5

You can go back by using the waypoints.
